Then you're including those other directories. As the documentation 
suggests, run Analog with SETTINGS ON to see what is being included and what 
is being excluded.

You should see this near the top of the output when you use SETTINGS ON
...
Analysing all dates
Including (+) and excluding (-) the following files:
  All excluded, then
  + /specificDirectory/*
Including (+) and excluding (-) the following as pages:
...

If you have a FILEEXCLUDE before your FILEINCLUDE /specificDirectory/*, then 
everything else will also be included.
